If you're trying to plan a better route for yourself you can check your own Museum and it shows which area is connected to which area so you can pick something you like more it's pretty convinient.

I think the question marks might refer to quests, like giving the paintbrush to the artist bot in Haven City, or maybe things like paths to corrupted maps, not entirely sure tho.
